Merging compressible-multiphase branch revisions r4078 to r4131 (inclusive) into trunk.

Summary of changes:
===================
- Added CV support for the multiphase InternalEnergy equation. This is tested with the new MMS tests mphase_mms_p2p1_compressible_ie_p1cv and mphase_mms_p2p1_compressible_ie_p1cv_heat_transfer.

- Changed -p*div(vfrac*u) to -p*vfrac*div(u) in the InternalEnergy equation. This term will only be included in the fluid phase's InternalEnergy equation, as noted in the manual.

- Added an options check to make sure the prognostic PhaseVolumeFraction field is in the particle phase(s) only.

- Included the PhaseVolumeFraction in the Diffusivity term if we are solving the multiphase InternalEnergy equation. This allows the user to add in the heat flux term diff( k/Cv*vfrac*grad(ie) ) by specifying an isotropic diffusivity k/Cv.

- Added a P2-P1 compressible multiphase MMS test which uses a prognostic PhaseVolumeFraction field, rather than a prescribed one.

These deallocate statements should only be used if 'magnitude' is called beforehand, otherwise the code will attempt to deallocate an unallocated field.

This should hopefully fix bug #1119772.

Make fluidity trunk compile with trunk libadjoint.

If you have compilation troubles after this, update your packages.
You should pull libadjoint 0.9.3-0~384~{distro}1 from the fluidity
supporting software PPA.
