This fixes a few issues with the files generated by protobuf.
I found this when I downgraded protobuf from 2.0.2 to 2.0.1. It complained about wrong versions of some
*.pb.h files, and `make clean` (nor distclean / maintainer-clean) would remove the offending files so they
could be regenerated with the correct protobuf version.
