The current code didn't support debian/rules like this:

override_dh_auto_configure:
    ./autogen.sh
    dh_auto_configure

This MP is fixing it.

Also added some tests that are testing this shell code. I've used python as it has all the support for stuff like this (xml test output, testrunners, etc). They are not covering everything but at least its a start.. Approved by Francis Ginther, jenkins.
