Added prompts for overwriting existing output directories. Alternatively, run Egad with the -F or --overwrite flags to force an overwrite. Be careful not to overwrite directories you don't want to lose.

Changed items to use item-ids as the identifier instead of parse-ids, since those should be more stable between parse and generation profiles.

This satisfies the second milestone, although I wouldn't call it 'complete'. There are now models (mostly wrappers) for error mining, and the process outputs item files (and results) to a specified output directory. Many changes here--too many to list.

Added example tsdb job file to documentation. Filters are now well defined, and Remove and Replace filters are really the same thing underneath. Surface forms now can handle filters, but not yet derivation trees.

Tsdb profile comparison for parse-generation profiles now (apparently) works.

Added EgadItem, methods for processing job files, a comparison method for parse-gen jobs, a simple way to compare rules, and a way to get the error type from error messages. This version almost will run over a profile and produce item comparisons, but there is still some errors with items that didn't parse.
