Charm build clean up, Fix reconfig loop

* Remove git submodules for layer-apt and layer-version
* Remove layer-version, which is not official
* Remove pre-commit config for standardization purposes
* Add extra checks before running etckeeper reconfig whenever etckeeper
is installed (check if a Juju config changed was triggered or if
etckeeper has not been initialized)
