Because it was mentioned in one of the dupes by Marco Trevisan, this does not only affect Nautilus, but other apps, too. I can reproduce this with Firefox open and active, when I start Qalculate (starts non-maximized), the menu is still Firefox's until I click into Qalculate. The same with gedit, which starts maximized.
