I just had this identical problem just now (2013-08-16) and I ran sudo apt-get upgrade to fix it:
The following packages will be upgraded:
command-not-found command-not-found-data libplymouth2 plymouth
plymouth-label plymouth-theme-ubuntu-text plymouth-x11
python3-commandnotfound
8 upgraded, 0 newly installed, 0 to remove and 0 not upgraded.
Perhaps be better to list "software libraries and packages for internal management" or something like, just to avoid the empty window.
