So there are three different issue:

Podesta's (original bug reporter): increase D3 delay can workaround the issue.
Kris': non-maskable MSI issued IRQ before device resume, we probably need a DMI quirk table to let affected platforms use INTx.
WoL: Does it ever work in previous kernel versions?

Anyway please file a new bugs for separate issues. I'll upstream a fix for Podesta's issue as he's the original bug reporter.
