I have this problem with both the nvidia and nv driver so I don't think this is driver related, but rather a problem with the xserver. The nv driver uses XAA while nvidia has its own NAA so I don't think the acceleration architecture is at fault either.
Not only is minimizing a window, or fading the screen for gksu slow but the mouse also lags when doing it and gnome-system-monitor shows a peak in CPU usage. I wonder why other distributions with xorg 7.2 don't have this problem? Perhaps you could try readding all fedora patches to see if it helps?
