Saved files do not respect layer opacity

Bug Description

To reproduce:
1. Create a second layer above the background.
2. Draw something on the new layer.
3. Reduce its opacity.
4. Save the image as a file.

The saved file will be flattened as if the opacity of all layers is 100%.
