Bug Description
A pinned File Manager app will show the active app indicator when no other application is running or when no application is showing the active window (ie: when you click on the desktop).
I know if you drag the Home Folder from Places to Docky, you see two icons when you activate File Manager (the problem still can be seen on the second icon if you click on the desktop so that no active window is showing), but I create a new menu item in Applications to run Nautilus, and drag that to Docky which only displays one icon.
Ubuntu 10.04 RC
Docky 2.1.0 r1309 (though it's been happening for as long as I've been testing Lucid)
Tested on 3-4 boxes with a mix of Metacity and Compiz, all have the same behavior
